That's not the point. The point is that (aside from attempts at modifications by some of the more desperate people on the boards ) the capital ships in the FreeSpace universe don't have shields. The Lucifer was the only one, which was why it was so special. The largest ships with shields are bombers.
As for the confusion with starsystems and the distances between them, think of it like this. You live in an apartment on the 20th floor of a building. Your living room wall is also the outer wall of the building. On the other side of that wall is a space of 2 yards or so, and then another building just like yours - living room wall and all. Physically you are around 6-10 yards from someone in the other living room of the other building (Sol and Alpha Centauri). However, in order to get to that other apartment, you need to take the elevator downstairs, walk around the block, enter the other building, take the elevator upstairs and finally enter the other apartment, which is 20 feet away from where you started.
So while Sol and Alpha Centauri are quite close physically, the shortest route to get from one to the other (in terms of number of jumps) is via Delta Serpentis, Beta Aquilae, Antares and Vasuda.
The Jump Node Map simply (or not so simply) lists the systems that are connected by jump nodes. It does not really signify their real-space proximity. However, the majority of the systems listed in the map are, in reality, the closer systems to Sol. http://www.solstation.com/ has a nice 3d map where you can see stars like Wolf 359, AlphaC, Barnard's Star, Luyten 726-6a, Ross 128, etc in relation to Earth.
