Very rarely maneuvering thrusters have been seen in the show or movies, so it's hard to say where they are located unless there's a scene that reveals it.

I am sure that ships that does not use gravitic drive or better have maneuvering thrusters on front, top, bottom and sides. And main engines on back.

Well in "In the Beginning" we can see Hyperions docking thrusters... Maybe they can be used in maneuvering. --they can be used in maneuvering of course but maybe there is maneuvering thrusters of their own. And if there were I think they would be placed in front and back. Of course in different sides.

Ignoring the fact that "vector changes" and "deceleration" are actually just different forms of acceleration I think that the issue of the Nova potentially not having enough power to use its engines at times is important. In Babylon 5 there is a Newtonian flight model (as there is in all real space travel) but in TBP there isn't (currently). This means that engine output in TBP correlates to "velocity" not "acceleration" and therefore if a Nova's engine output drops then its top speed would correspondingly drop. I know that a Nova would continue at the same velocity unless acted upon by a force in a Newtonian model but to put it bluntly TBP doesn't use a Newtonian flight model.

You are all just lazy mission makers. It really isn't hard to script in a mission.
Besides it isn't that serious because in B5 capships sit back and provide firesupport to fighters. Thereby, Nova can just allocate power from engines as they are not needed because flying circles around enemy isn't wise. In real life, the ship doesn't just take the damage to a certain point when it just goes bum. In real life some of the incoming fire might hit weak points that might totally disable the ship, when in Freespace it would have 50% of it's hull integrity...

Back to plasma & co:
A plasmaturret shoots plasma (very, very hot gas) which is no energy but matter (or antimatter in more advanced systems like Minbare or Vree).
And the beams also consists of Particles (they arn't called particlebeams for nothing ).
Even in the series you have seen, that the White Star's canons "push" the ship back when shooting. When Delenns ship was badly damaged by the Centauri, the shoot to get the attention of other ships. But after shooting its drifting awai from the hyperspace-beacon. So there must be a recoil.

Anyway Norbert is right about plasma weaponry, plasma's the fourth state of matter. If I remember right - and I'm not sure I do - it's matter condensed so that the electron shell is stripped away, letting the nuclei condense to extraordinary levels. Something like that.
