Check the HLP forum for details. It lets you define size, which which effect to use, which animation to play, even what sounds to use.
So you could have a 1000m wide jump animation open at the beginning of the mission, and stay open for some incredibly long time like 2000 seconds, while having all the ships departing into that jump gate just not have their own warp animation. If you didn't want the opening part of the warp animation to play, you could set a Player Entry Delay of 4 seconds and avoid seeing it.
