I recently downloaded and am playing the derelict campaign, I reached the level called "The Third Man" the level where you are told to capture that ship which looks like the Iceni and in the recommendations at the end it says there is more to this mission than meets the eye, what does it mean and what do I do?

Why don't you open it up in FRED and see for yourself? Assuming you know how FRED works, you could take a peek through the mission objectives and events to see what you're missing. Looking through the debriefing would probably help too.
