I killed what?
Okie. I installed several things on my copy of Freespace II:
- Freespace Port V2.0
- Blackwater Ops Demo
I have at least 5 different profiles in this game. And for some strange reason, these "kills" keep popping up:
GTD Orion #2 (Bastion): 2
SJ Sathanas: 4
GVB Osiris: 26 (except in THIS profile, I was trying out the Freespace Port, and only killed Anubis Fighters)
Knossos: 36
Volition Bravo: 72
GTB Boanerges: 44 (I have not played a mission where a Boanerges is the enemy.
These are only some of the many anomalies. Can you tell me what is going on here?

Note: I have written this post at school, where I did not have exactly the best time to investigate the matter. So you may better wait for others responses before solely trusting on mine.
Don't tell me that you have all those mods installed to same data folder?
See, while different mods may not have models, textures or effects of same name, they most likely have their own tables. In short, FS2 does not support multiple mods installed at same time IF they have files of same name. --> .tbl files.
If you have BWO and FS Port installed to same data folder, only another's tables will be used.
BUT!
If you instead have own data folders for each mod and you're switching between them, and using different player profiles for each mod, then I am not sure why is your kills screwed.
OK, let's start over:
1) Installing of FS2
2) Patching of FS2
3) Making a backup of FS2 /data folder. It's best to keep original data folder. Name it to Original-data for example.
4) Installing BWO demo, now make a backup of this data folder as well. Name it to 'BWOdemo-data' for example.
5) Delete the data folder and make a copy of original data folder, name it to 'data'.
6) Install FS Port. Make a backup of Port data-folder as well.
Now you have three different data folders. One is original, one is BWO data folder and one is FS Port data folder. Now you use one of them at time. Remember copy your player profiles if you want to continue a campaign later.
HOWEWER!
FreeSpace 2 Source Code Project team has included a true mod support in their releases. With it, you can use any folder as a "data"-folder, so no need to copy and backup folders so often, or at all in an ideal situation.
More information here: http://dynamic4.gamespy.com/~freespace/forums/forumdisplay.php?s=&forumid=50
Edit: BTW, the Boadicea is the NTF asteroid base. (Which spawns NTF Iceni when destroyed in the main campaign.)

This is to do with the table files, something about how fs2 identifies ships by their order in the TBL, rather than by their name, etc.
I noticed that when I deleted or moved a ship, it's reference in my stats moved to the ships that were closest to it. I don't have any specific examples for you, but I think I once killed nearly 200 Colossuses (or should that be Colossi?) The SCP guys could probably fix it, if they haven't already.
Anyway, nothing to worry about.

The problem is that this is still persisting even after I removed the TBL files. Is there any way to fix this?

There is a way...
Don't be a perfectionist. I recommend total ignorance of anything that just won't go away, so long as it doesn't effect the gameplay.
But that's just me.
