There's a whole long list of discrepancies in the FS2 intro, I'll rattle a few off the top of my head:

The Lucifer doesn't have a beam turret on that mount.
The Hercules appears out of nowhere.
It has a green light on the bottom fin, not a red one.
Manticore's primary and secondary mounts are swapped (FS1 intro, anyone?)
Ursa bombers weren't in service at this point.

The intro Orion, and the Hades ruins, will be addressed in ST:R, as Goober has said.

Game Plan

Ok. So if all this is the case, then I will open It to everyone. I would like everyone to post what should happen during to battle. What ships are their, what the play should do the whole nine yards. OK. I'm cool, I'm cool. I need to know.

It should be the tipical "hell breaking loose" mission... lots of shivan swarming all over the place... and in the end the lucifer "marks it's territory"!!!
