Can you create different damage effects.....
in freespace 2? By damage effect i mean the gold steam the flows out of cap ships and fighters when you shoot them.
To be honest I've not looked at this.....if there is a tbl with different type of damage poof's then yes...otherwise i doubt it....maybe you would like to take a look...i suggest starting in Sparky.vp and looking from there

Too bad i don't know a damn thing about moding and table files. I'm really good at enjoying other people's hard work though. 
Also can the sparks that critically damaged cap ships be changed?

This looks like a simple hardware 3D effect. I doubt there are any poofs or such.
There is an animation I think that it uses, but the actual effect is hardcoded. Impact effects can be created to suit our needs however.
We'll play with those at some point.
It's hardcoded particle effect.
You can however change the apperance of the particles by editing the proper animation files in the .vps.
