how exactly do you use the rar downloaded from In The Begining ?

Open with Winrar, its like a zip file but in a different format

Shouldn't matter, since it extracts it anyway on folder ...\In the Beginning\...

Just take all folders from there and paste them on Data folder (or create a new data folder and rename old) and .vp just on normal Freespace 2 folder.
