Yea, that's what I was thinking, but aren't fleets numbered? Sixth fleet, Third fleet, Task force 77, etc.
It could also denote honors the ship has earned. In Red Storm Rising the USS Pharris is instricted to paint a gold "A" on their ASROC launcher, after sinking one sub, and assisting on two more.

To the best of my knowledge the lettering has never been fully explained. The letters at the start of B5 tended to be random but as the series advanced the letters tended to correspond with the first letter of the ship's name. IIRC the Agmemnon letter changed during the series to an A. With this sort of consistancy it is unlikely that an explanation for the entire lettering convention will ever be given in full.

As on of the first Omegas it re-asserted Earth's strategic reach after the war, Aggy got a lot of Goodwill missions. Perhaps the change in letter reflects it's re-assignment to normal fleet duties.

Production codes (what generation of Omega it is, A being first, or what shipyard it was built at)? Variant letters (like in Mechwarrior, same chassis, different components)?
