My bet is the black ops group uses the cure as leverage to get power over the EA. I'm not betting on a full outright civil war with these guys using Shadow tech (hrmm... Hades rebellion anyone?
) but I'm taking a guess that they use the cure in trade for more resources and no questions in their "black arts."
Galen of course being a technomage has a vested interested in keeping taps on Shadow tech, the apocalypse box has it's own reasons, and Gideon is in for the ride...

I think following on from JMS's already established pattern of writing that the EA Shadow tech would be implicitly tied up with the cure to the plague - thus bringing the two arc threads together. Then with the plague cured, the Shadow projects would come to light and there would be some sort of internal breakaway by one side or the other - hence the Excalibur going rogue. The nasty consequeces might all stem from the fact that the EA Black Ops had a cure all along but couldn't risk sharing it, which would mean revealing their secret technology. This may also be tied in with the Drakh still helping these projects, with the aim of creating a powerful faction in the EA that would be under their own control. Of course this last speculation is the wildest of the lot (although still possible!).
This seems like the most plausible explanation to me.
BTW are there any plans to release any Crusade literature like there has been for the original Babylon 5?

that doesnt make sense why would they go rouge they wouldnt have to they would just continue to look for a cure
Well my theory partially explains why the Excalibur may have gone rogue. A split in the EA (not as serious as a civil war, more like the Excalibur realising what's wrong in the EA and its black projects and going off to find some concrete proof and support for their position) could do this. It would also bring much more of a political element into play without having to have too much political detail bogging down Crusade's style.
It would be sweet if Crusade could come back in some form or the plots could be picked up in a new series, running in parallel with LotR
