Are we talking before or after the player found out about ETAK. Because if I were in the GTVI's shoes I'd have let Bosch escape if it meant at a later date gaining something of great potential. If they cut the head off the serpent in Deneb (by destroying the Iceni) they probably would've lost the ETAK project. They could've tried capturing it though although I suspect Bosch probably wouldn't want to be taken alive.
In any case if Bosch died or was captured alive in Deneb either:
1) The NTF would collapse,
2) Someone would take over Bosch's role as the leader although that person may not have known so much about what Bosch wanted with the Shivans...
After the SOC missions in Polaris and Sirus if the GTVI should've attempted to capture the Iceni when it was fleeing to Gamma Draconis. I'm sure they would've had enough of their agents infilltrated within NTF ranks to attempt it. Having said that I'm sure the GTVI will have vasudan agents within the SoV now.

I liked how mission three was set up, the fact that you cant do anything or else the civilians will get blown up, was very exciting to me, and it was the first mission of its kind that I have encountered. I did find an error in this mission though. When I started the mission, I went in with guns blazing and blasting away, resulting in the destruction of the civilians. Now I thought that this was part of the mission so I returned to base. It said that there was no briefing, and when I tried to enter the ready room, it said it was the end of the campaign. I did finish mission four though. Great job guys.
